This story too falls on my list of all time favorites. It's called Beneath the Surface

It is the author's (SeverreLeeSalacious) version of the relationship of Severus Snape and Hermione Granger, starting from day one of her first year at Hogwarts. Herein lies what 'really' happens between the two in those long seven years...beneath the surface.

It is not complete yet, but she is working on it!
